They could be synonyms in some contexts, but usually you say nosequé in an upset way:
A: ¿Qué es eso?
B: Algo raro debe ser./ Es un nosequé y ya.

Es distinto decir: ¿Qué es eso? No se qué es. (Respuesta neutra/calmada).
A decir: ¿Qué es eso? Un nosequé, y no sigas preguntando tanta cosa. (Respuesta mas enojada/impaciente)

En el lenguaje hablado y coloquial sería aceptable, pero en el lenguaje escrito creo que no hay lugar para "noseque"
